Updated Java to 1.6 and now flash will not work.
Tried fixing permissions and deleting the cache.
It works fine in a guest account.

Using OS X 10.5.8
 
Have you tried reinstalling Flash? Not sure why installing Java would muck up Flash but who knows sometimes with computers. :p
 
Something may have gone bad in the Flash data folder. This can be found in ~/Library/Preferences/Macromedia. Look for the Flash folder and delete it (make sure ALL web browsers and other applications that use Flash are not running first).
 
I deleted everything in the folder and still no progress.

again I ran repair disk and these are a couple of lines

Permissions differ on "Library/Internet Plug-Ins/Flash Player.plugin", should be drwxrwxr-x , they are drwxrwxrwx .
Permissions differ on "Library/Internet Plug-Ins/flashplayer.xpt", should be -rw-rw-r-- , they are -rw-rw-rw-

I have no idea how to change these. i believe it would be in terminal but I do not know the commands.

I had some problem with flash awhile back and finally found the problem was in the ~/Library/Preferences/Macromedia folder.
It have ~/Library/Preferences/Macromedia/Flash Player/#SharedObjects/
at this point mine has a folder 23YUHXVC and this folder has items in it. I had found that mine was empty, but on another user it was populated with items. I copied them to my folder and flash once again worked.
