Folder in finder won't stay organized

I've recently installed two applications that at the time didn't copy over in the normal organized grid fashion. Clicking View > Arrange By > Name solved this. However recently this does not hold. I will restart and the applications will be in the same out of place spot as they were before I cleaned up everything.

Any idea as to why Finder is developing Alzheimer's?

Some more info.

Both are ppc apps that require rosetta to run. I haven't had any prior to these two. And I've noticed that if I move them to a new location they will retain their weird locations in the new folder when I drop them in.
