iTunes is not recognizing my folders when I sync. I thought perhaps InfiniFolders was causing the problem so I deleted that tweak but iTunes is still throwing my apps all over the place. Maybe InfiniDock is causing it?

Any insight on this problem?

Stupid question: Have you tried to build the folders structure in iTunes and then sync iPhone?
 
JavaBean, this happened to me a couple of days ago. It was definitely something to do with a Cydia app. I uninstalled InfiniDock and a couple of other add-ons that I can't recall now, and things are back to normal. Had to reorganize everything though. Now my iPhone matches the layout in iTunes again.
