I had my iPhone 2.1 JB and then update to 2.2 and JB that.

Problem is that my icons were all in folders including BossPrefs and Cydia so I can not see them on the home screen anymore. How can I go about getting them back? I cant unhide any of them and all my apps that were in my categories are now not visible.

Ive tried doing a restoring and everything nothing gets them back.

Any help would be appreciated.

I believe that you need to restore and probably have to set it up as a new phone instead of one from a backup because it saves the apps locations and I'm sure that is what is messing it up.
 
I've had this similar problem after I did a restore. All my icons were gone because of Categories. What I did is install Categories and create a new folder and add all your apps to that folder. Then if you go back and delete them out of the folder, they will re-appear on your springboard.
