Okay, just like to start this question by saying I love the OSX Mail App. I use it for both my Gmail and iCloud email accounts.

The problem I have is my wife and I share the same Mac (no, we're not quite a '2-Mac' family just yet). At the moment we have all our accounts in the same place which is actually quite annoying sometimes, as notifications come through and we end up being interrupted with emails that aren't for the right person (my birthday surprise was also slightly ruined last week when I saw an email come through about organising a secret present for me!).

Anyway, question is, what would people recommend as a great alternative app for Gmail? My wife has multiple accounts, all with Google (she's a very busy person, don't you know), so something that would cope with that would be great. Something that's not too lightweight, a bit more than just a simple inbox, but nothing too heavy duty.

You don't need a new mail app. You need to set up a separate user account on your Mac. Then you can log in as you and use the mail app to access only your email accounts. You can have your own bookmarks, wallpaper, dock settings, etc. When your wife needs to use the Mac, she logs in as herself and everything will be set up, including only her email accounts on the mail app, according to her preferences.

You can also set up fast user switching so that you don't have to log out of your account just so your wife can access her email. You just switch users which is usually much faster.
