I used greenposi0n to re-JB my 3GS, but GPS problem is not solved.

Will a clean re-install and JB benefit? Anyone try? 😕

forgot to mention my phone status, 3GS, with 4.2.1, BB 6.15.

I believe this is not because of GP but because your phone has Ipad baseband 06.15. This has been clearly indicated on the dev team blog.

It has everything to do with your baseband... not os firmware or jailbreak tool used...

I also have 3GS with ipad baseband, tethered unlock. IS there any way to untether or am I stuck?

So updating a 3GS with 05.13.04 from 4.0.1 to 4.2.1 greenpois0n should allow to run your 3GS untethered and with no known issues? 😀
