From HB's list of updates in the new version:

SSA subtitles are now passed through to MKV without conversion to SRT/UTF-8

Does this mean we don't have to convert .sup subtitle tracks to .sub in order to get them burned in to an Apple-friendly encode?

It means that SSA subtitles are passed natively into the MKV container (which isn't really Apple friendly unless you jailbrake). I don't see why .sup would be effected.
