I'm trying to convert my .mkvs to iTunes. The mkvs have 5.1 DTS. When I choose AAC (CoreAudio) as the codec and Dolby Pro Logic II as mix down it converts the audio to 2 channels, AAC (LC).

Why? I want to keep 5.1

Because that is exactly what you are telling it to do.

Select AC3 (ffmpeg) (or something similar, not in front of my Mac at the moment and handbrake will convert DTS to AC3 (Dolby Digital). Honestly, if you are just getting started with handbrake I'd recommend just using the AppleTV preset which will give you a good quality encode with both a 2-channel AAC track for compatibility and a 5.1 AC3 track.
