Copied the usb drive over to my SSD. Had a small scare when it looked like my old primary HDD had become corrupted. Manually copied whatever I wanted over to the SSD. There was an amazing amount of junk and useless empty folders or redundant files on my old drive.
Also reset the PRAM, which helped tons.
I now have a recovery partition on the SSD. I put my applications on the SSD, and am keeping the larger files like my iTunes library and a TB or so of various aperture libraries on a separate HDD.
Thanks all for the help. The moral of the story is not to install your OS onto a raid 1 setup.
