The ports are supposed to be identical and interchangeable, if you have a problem with just one port, that's a laptop problem, not an adapter problem.

The USB-C ports have "alt mode" wiring for transmitting HDMI/displayPort information, so those don't use the same bandwidth as the USB or Thunderbolt3 ports... Which means that if that wiring is bad, the rest of the port's functionality would work, but passthrough wouldn't.

Ok, I can understand that the Apple Customer Service has not idea about it but consider that the replacement could have more bugs than actual machine ( keyboard issue, power supply issue, scratch out of the box, screen uniformity, hissing noise...) but it is up to you.
But it's a retail replacement. They're giving me a brand new one.

Yes of course, but the new one could be worse...
You think so? I'd expect a high standard of quality control from such an expensive product.

Is it common to have keyboard issue, power supply issue, scratch out of the box, screen uniformity, hissing noise?

I can speak about my personal experience and I can only say that in the last 2-3 years the quality control went down and down... In this period I exchanged MBPs and other accessories because dented or scratched out of the box. About the MBP 2016 you can read in the forum all the issues so if your machine is good I don't think that it is a good idea to exchange it.
But I hope that your MBP replacement will be perfect.

I don't know if it's good if it HDMI out doesn't work on one of the ports. I can't understand how a third party adapter would affect only one of the ports. And also no one else seems to have reported such a fault with the adapter.

Other people reported wifi issue with third party adapter, you can search in this forum or you can see YouTube videos.

In all fairness, people always report issues with wifi. No matter in what circumstance and with what hardware. Wifi is just a pita because it is a wireless technology which is prone to noise. There is not much one can do about that.

Just to add a data point. I was downloading a game on Steam on Windows with my USB-C to HDMI adapter plugged into the front right port and the download speed was very unsteady and pretty slow. Unplugging the adapter and plugging it back in fixed the issue. The wi-fi on these new MBP's seems to get flakey when stuff is plugged into them for some reason.
