Try leaving the camera app closed for several hours. It only seems to turn HDR off when the camera app has been in the background long enough for iOS to close it down to free up ram for newly opened apps.My HDR works fine with the default app even closing the camera app after taking a picture and opening it back HDR is still on. This is on my iPhone 5S.

Does HDR actually even work? HDR in iOS 6 was leaps and bounds better than this version.
