    What custom firmware?
Why dont you just plug it to itunes and click upgrade or restore?

No matter what if you want to upgrade the firmware on your phone you'd lose everything like JB apps etc..
All those will have to be installed again.
You cant for example upgrade from a jailbroken 3.0 to 3.1.2 without having to reinstalled all your JB items.
You can restore from backup and sync back all your settings, contacts, music, apps etc... but the JB stuff will be gone.
