I have all of my DVD's in mp4 format for my aTV. I used the Apple TV preset on Handbrake. They all work fine, I'm just finding that my PS3 using PS3 Media Server sees the files, but won't play them and sends them back as corrupt file or unsupported video. I went back into Handbrake to try and pick an mp4 movie I had encoded as a source and just switch them to a PS3 friendly format, but I'm getting an invalid source, nothing happens after I click on the file I want to change formats for. Can anyone offer me some help? The videos work fine on my computer, itunes, quicktime, and aTV, but not on the PS3. How do I get them to work? Thanks for your time.

My ps3 plays ipod touch encoded files just fine. Maybe try changing the .mp4 to .m4v Though that shouldn't make a difference. Did you try putting the files on a USB Drive and playing them directly on the ps3?
