Alright it's been a long day... My 3gs needed a new battery. I got one and carefully followed instructions on replacing it. The phone turns on and everything seems to work okay except that it won't charge. The phone keeps restarting itself every few minutes and when it comes back up, it makes that little bleep noise as if it's been plugged in to charge, yet, there is no charging going on.

Any ideas on this one? Is something loose still maybe? Not aligned?

I'm not interested in taking it in to Apple so please don't suggest that.

Take it apart and make 100% sure the four battery contacts are in the correct position-I've seen a few where the new battery was installed maybe 1mm offset from its proper position and the contacts do not align.
 
where did you get the battery? if you dont know how to tell you may have a 3g battery trying to put it into a 3gs or vice versa. thats what you get when you order off eBay or Amazon.
