So lets say I have FIREFOX open on my MBP.

I hit bookmarks at the top but the list is displayed behind the window thus forcing me to minimize the browser and see the bookmarks.

How do I change it so that this will display ABOVE the browser?

Sounds like a weird problem. I don't believe there is a setting to adjust that. Does this happen with any other program or just Firefox? I would try reinstalling firefox to see if that helps.

Yes other things I notice it on...

When I want to download a program with Azerus...and it asks me to chose the Azerus program...the CHOOSE PROGRAM box is displayed behind the browser.

That's definitely not normal behavior. If it's only an issue with Firefox, you might want to have a look at this page to help diagnose the problem.
