I'm trying to make Mail start at Login but be hidden. But even when I go into System Preferences > Accounts > Login Items, and check the box for "Hide" by Mail, it still opens with the window when I log in. Is there any way to actually make it be hidden upon login?

I’m guessing you’re not running Snow Leopard? There was a long-standing bug that was fixed in Snow Leopard that meant Mail would ignore the “Hide” box for a login item. I used to have Mail off the Login Items list and instead downloaded this script to my Utilities folder and put that as a login item. Mail will appear briefly, but then will hide itself. If you ever upgrade to SL, you can trash this script as Mail now correctly hides.
