For the last week I was investigating same and arrived at this (from the MacRumors folding FAQ):

What advantage is there to fold through the terminal verses the app? Looked at the FAs, maybe I missed it.

What advantage is there to fold through the terminal verses the app? Looked at the FAs, maybe I missed it.

If you don't have the GUI up, not a lot - but it does consume fewer resources and likely runs a wee bit faster without any graphics code.
