If I copy files over from an external HD backup to my internal SSD, how do I get Music to recognize them automatically? They are in the correct folder structure. Or do I have to download everything again?

Simply copying them from an external HD to a folder on your machine won't do anything. You have to add them to Music by copying them to a playlist or playlists.
But you said download "again." Are these files already in playlists currently?
