How do I stop iCloud App storage?

I have my iTunes set up so that my apps can backup and be stored on my HDD but some apps wont and instead store on iCloud. Is there a way for me to stop this? I want all apps on my desktop. I have iCloud Backup turned off in my iPhone settings yet it still stores apps there
 
Are you looking at backup data? Or data that the app syncs through iCloud?

Note that some apps require the iCloud syncing to work properly.
