how to create video for ipod w/ subtitles?

I currently have a movie that's a .AVI file with a .SRT as the subtitle file. I could use iSquint to covert it to an .MP4 file just fine, but it'll play without the subtitles. Is there any way I can encode both of these files together so I can use it for my iPod?

If anything, could I do it for a DVD if it's easier? I could always use handbrake then afterwards.
