when i check activity monitor, i notice some processes or programs running that I had deleted. how do i get them to completely stop running when i reboot? it seems that there are some rogue background processes running.

What's an example of one of these "rogue processes" you "deleted" ? What does it even mean to delete a process?

i can't find them in login items. for example, i deleted missing sync from applications folder but i still find a missing sync listener as one of the processes running.

Try reinstalling missing sync and looking in its preferences to see if there is an option to stop it from starting at login.
