How to get Mac Mail to retain window settings?

I'm trying to use Mail on Yosemite, but having a problem.

If I close the main window, and then hit Cmd-0 or click the Dock icon, a smaller one opens and all of the toolbars are reset.

Why? Is there any way to get it to stay as-is between launches? ... Super annoying. Even if I hit Cmd-Q and reopen it, the toolbars are still reset.

I'm running the latest beta of Yosemite 10.10.4 and experience none of the problems with Apple mail you mention in your post.

Hmm, weird. It stopped doing it now after the initial sync with the server finished. I guess it's fixed. Still on 10.10.3
