I have a mac pro, and would like my applications, system, and library folder on the boot drive. However, right now the library folder appears to still be on a different drive along with the home folder. Is there anyway to move the library folder onto the boot drive and keep all settings the same?

How does the computer know that the folder has been moved?

After you finished the cloning process, you could delete (or rename) the Library folder on the volume where you don't want the Library folder to be, thus Mac OS X should look for the correct Library folder where all the other system folders (Applications, System, Users, ...) are.

You can't move the Library folder and just hope that OS X finds where it is. Delete the original in terminal then create a symbolic link pointing to where you moved it to.
