Correct. You should choose iPod as the preset if you want to use them on your iPod. You shouldn't have any problems now.

Is MPEG Streamclip better than Handbrake? Because HB is what I've been using to convert .flv files.

It depends what you want to do with the output.

HB is probabbly best for simple ripping .FLV to MP4.

Media-streamclip is mainly used to encoding and editing MEPG streams. It will also do the job as it reads dozens of other formats formats (eg sonys MPEG2 codac that QT can't read).
