I just did a hard drive upgrade should I reinstall snow leopard

I just upgraded my 2006 macbook pro with a 250 HD 7200 RPM, I used superduper and copied that old hard drive to the new one, but one permissions will not repair, so I want to know I'm I better off reinstalling the OS.

Have you tried repairing permissions via Disk Utility by booting from the Installation DVD?
