Sounds like you're on tethered/semi tethered boot.
Since you didn't give us any info let me guess.
Iphone 4 or 3GS on 6.1.3?

What are your tweaks?
I ask because I just downloaded nospot and have had some of my Cydia apps disappear although Cydia shows them as being installed under sources.

I doubt nospot is the cause, it's a very simple tweak, had it for years without any problem
 
I ran into a similar issue when I decided to test out semirestore and iLex R.A.T.

I tried many possible fixes but what appears to work is re-jailbreaking with the latest version of evasi0n. Then also re-installing mobile substrate was a good move.

Rejailbreaking is not advised by the evad3rs, only use that as a last resort!
