I use the mobile mouse iPad app for my mouse and keyboard.
When using plex, I use my programble remote that came with my cable box.
You could also use the Mac remote.
I do not have a dedicated keyboard or mouse connected on my Mac mini.

I have my Mini connected to a 55" Sony LCD running MythTV.
I use a "Tweleve South Magic Wand" to connect the Apple wireless keyboard to the Magic Trackpad.
Works fantastic from the couch.
Having the full keyboard and trackpad makes surfing the net from the couch a breeze as well.
Even has a high Wife Acceptance Factor.
