If I purchased a book and apple later removes it from the iBooks store does this mean I lose the book when I upgrade to a new iPad?

Your purchases are permanent no matter what Apple is currently selling.

Yes, though Apple doesn't sell it anymore, it will be available. And if you have any concerns, you can turn on iBooks backups under Settings > Your Name > iCloud > iBooks (On).
