After setting up the new Photos app in 10.10.3 I turned on iCloud Photos. The next day I deleted a few hundred photos in Photos on my mac, now they do not show in Photos BUT they still show on my iPhone and on icloud.com…

Is there an option with iCloud Photos to sync after you have deleted photos from a device?

When I was deleting in Photos a message did appear everytime I deleted saying 'This photo will be deleted from all your devices' but that doesn't appear to be the case. The only thing I can think that has prevented it from syncing is that since turning iCloud Photos on my 2,000 ish photos are still uploading after 3 days? Do you think after the uploading is complete it may then sync and delete these photos from all my devices?
 
Yes it is enabled on my iPhone and it is working because I can see the photos from my Mac since enabling it, it just doesn't seem to be syncing deleted photos and as mentioned in my original post my iPhone and icloud.com is still showing photos I deleted from my Mac, even though when deleting them off my Mac I was shown a message saying they would be deleted from all devices...
 
I had a similar experience. So, I decided to wait until all my active iCloud Photo devices were enabled, downloading complete and I made sure that PhotoStream was turned off since it had the last 1,000 photos cached.
Now, I can delete a photo from one device and watch in almost real time, the other devices delete the photos as well.
 
Thank you Jammer005, that is what I suspected. I will wait for everything to finish uploading from my Mac to iCloud and finish downloading on my iPhone and see what happens.
