If I reinstall the OS, will my files be lost in GoodReader etc.?

I've downloaded plenty of documents in GoodReader and Readdle. I've noticed the occasional sudden crash in software that's usually reliable, and one spontaneous reboot. This has been happening for over a month, but I was wondering: if I reinstall the OS, do I need to make copies of all those docs?

I know I should just in case anyway, yet is it necessary?

If you sync your iPad with iTunes to allow it to backup, then restore it from that backup, your files associated with any programs should be retained.

What he said. I maintained all my Manga when doing a full restore from backup.

The only problem with restoring from backup in a situation like this is whatever is causing the problem could be copied back along with everything else. So, yes try restoring from backup first, but know that if the problems persist you may have to restore and set up as new.

If the problem persists after restoring from back up, you can still export your files by emailing them to yourself, then pull them back out of your email and into goodreader after the reinstall.

Wouldn't it be better to just copy the files to your computer, then copy them back after you restore? No emailing required!
