On the Apple website the top 21.5" iMac is $1,399 but in the store in Williamsburg the price is $1,499. I left the store without asking because I assumed I was misremembering the price from the website. But I just checked the website and it is listed at $1,399.

This is the top of the line base model with no additions. So we are talking 3.4QC/8GB/1TBFD/RP560. This is apples to apples comparison, I think.

Anyone have any thoughts on why there is a difference?

EDIT: Ah, somehow I ended up in the education store on the website. So it was applying a $100 discount.

If you pull the trigger, get 16GB of memory as additional memory in the 21.5" model requires a full tear down, and with the glued screen, no easy task. Also give the 1TB Fusion a miss with its severely restricted 24GB of Flash Storage.
