This computer has been having an issue where frequently when I log out, shut down, or restart the top menu bar and desktop items disappear, but the mouse works and the bottom bar pops up if I move the mouse there. It did that now when it tried to restart during an update. What should I do, press the button to shut it manually like I usually do? Will that hurt it since it was starting an update?

Yeah, I had a similar issue in my MBP. As I tried to turn it off, the computer wouldn't do anything. I could even keep on working fine until past half an hour when it finally started the turn off process.

The problem went away magically; probably an automatic patch update.
