Can anyone recommend any software and templates to create short 5 second Instagram story clips?

Are you using video that already exists and just need to edit it down? Check out Adobe Premiere Rush... seems built for that kinda usage. Quick mobile video editing.

Need to create graphics from scratch and later it over photos.

Well, I'd say that creating the graphics in photoshop (or illustrator) and then laying them over your videos in Premiere or (After effects) is the way to go.

A commercial, but slightly cheaper workflow:
Serif Affinity Photo, Affinity Designer and iMovie or FotoMagico
Or a completely free workflow:
Gimp, Inkscape and Blender
