My 2009 Mac Pro Quad-Core 2.66GHz is arriving today... Along with an extra superdrive, RAM, PCI USB card, and two hard drives from OWC... Should I install all of that before or after the initial startup process of the Mac?

Definitely before, imho...
Let everything marry-up and talk to each other, from the start, I'd say.

Oh come on guys, all the parts and the machine would have been tested individually and together, it's going to work.

Just get the new stuff in there and turn the bitch on ;)

Never had a faulty item delivered? I'd be very surprised. These items can travel for quite a while before arriving on your door step, no harm in switching it on for 10 mins and checking before loading it up.
