iTunes no longer recognizes my iPhone 6 or iPad Air 2 on Windows 10. Updated to 12.3.1 today, along with iOS 9.1.

I had that with 12.3 and W10. Did you do the update via iTunes? That's where it didn't work for me. I downloaded the new version and ran it to do the updating - that worked.
