I have an iPhone 6 with a cracked screen, if I get the battery replaced under the warranty will apple replace the screen also (supposing they can't lift up the glass to replace the battery) ?

At your request, they can replace the display with a new one and you will be charged for it. Otherwise, they can replace the battery and then reuse your damaged display, assuming there are no technical difficulties where they couldn't reuse the damaged display.
 
I’m going to say they won’t replace the battery unless you pay for a screen replacement also. If they tried to remove the screen to replace the battery and the screen cracks worse or the screen doesn’t function anymore they would be responsible to replace the screen to avoid you getting injured or possibly being blamed they made the screen unusable.

Excellent point. And you're correct. I think Apple would raise the issue that if the display became unusable buy them trying to remove it being it was damaged not by them, they don't want to take responsibility for that and then have to issue a new display to the owner free of charge because of something they didn't do originally.

A third-party repair shop might make an exception, but I don't see Apple making an exception in this case because of reasons you stated as such.
