Last week I got my third iPhone, now a 6S running on latest iOS. After a few days I discovered that the time on my new iPhone was wrong (I was late at a meeting) and was 20 minutes behind. Further investigation shows that in a day, the time gets more than three minutes behind the actual time. The settings are on automatic, the time zone is correct and I am not passing any time/date zones during the day. Restarting the device corrects this, but at the end of the day there is again a difference in time... Resetting to factory defaults does not solve the problem.
Does anyone have a suggestion what could be wrong?

It might need a factory reset, I imagine Apple will ask you try this JUST in case there is a bug within your current backup. They'll ask you not restore from backup in case the bug is in that particular back up.

Have you tried turn off automatic time settings and just settings the correct time zone and time etc? First time I've heard this though.

What version of iOS do you have on the phone? I remember an earlier version of iOS 9 having this problem (although it generally was only a minute or two difference, not 20) that was resolved in an update.

It is running on the latest public release, 9.2.1

I just performed a complete reset. I will first see what will happen tomorrow when I keep the timesettings on automatic. When that still gives the problem of a wrong time, I will set the time on manual.

Vodafone die not want to do anything about this problem. Went instead to the genius bar at the Apple Store where they replaced the phone without any problem.
