The animation only doesn't play if it's the first time launching the application since it's been on.

If it's in the suspended state, (has been opened but is saved in RAM) then the animation plays.

This is my theory
 
It's not a bug as there is a switch you can change (if you jailbreak) that will force iOS to use the animation every time. It may have been accidentally changed for the 4.3.x releases but it's still there.

Maybe Apple purposely disabled that switch
 
I haven't had any stuttering when launching apps ever since I cleaned up my homescreen icons.
