What can cause the apple logo to scratch, could it have been done in the factory or could it just be part of the design?

Sometimes stray unicorn hairs get bound up in the suede polishing cloths they massage the phones with immediately prior to packaging.

It's an unfortunate thing, but these are the sorts of risks you have to take when working with unicorns.

I'm no genius, but I think scratches are most often caused by something rubbing against the surface that has a pointed edge. Just a hunch.

My logo isn't scratched and I've had it since launch. Since you are within the return period, just return it(rather than get a swap at the Genius Bar) and get a new one if you like. The reason doesn't really matter.

the scratches on my phone earn visible, they are only visible when under direct sunlight, but I think they may just be lines from production as my iPhone 6 Plus is exactly the same.

I have came to the conclusion that I may be a little OCD, the phone is in perfect condition and I may have gone OTT when worrying about it. Thank you for all your replies!
Once again, seems like a resolution to it all has already been arrived at earlier in the thread (mentioned in the quoted post).

The apple is Stainless Steel. Stainless steel scratches just from looking at it at the wrong angle.
