Basically I create a new album on my iPhone so I could put specific photos in there from my camera roll, but for some reason instead of having 2200 photos in the camera roll I now have 4400, also with the duplicated photos I do not have the option to delete as it is greyed out. Is there a cydia or pc/mac app that can scan the phone's camera roll and delete dups?

You are misunderstanding how this works. Albums on iOS are simply organizational pointers to photos in the camera roll. You thought that by putting the photos in an album they would be removed from the camera roll.

    It doesn't work that way.

You don't have 4400 photos because they are not duped. They exist only in the camera roll and the album is simply pointing to their location making it 'easier' for you to find just those specific photos in the camera roll.

It's a ridiculously stupid way of doing things but Apple refuses to change it. Only jailbreaking will allow you to do this in the logical way you are thinking it should be done.

I couldn't agree more. I have several folders and because they aren't moved from my camera roll I sometimes don't correctly categorize my photos. I really wish Apple would change this. I've already submitted feedback to Apple for this and nothing. Maybe I will submit again.

It's more or less labels vs. actual albums, sort of like how Gmail organizes email (using labels) vs. how most other email services/applications do it (using folders).

    Good analogy.

But I hate how Gmail does that too. Not a big fan of this label or tag thing that's been fairly popular in the last few years or so.
