Is anyone having an issue with the SE getting really warm when playing a video for a couple of minutes? Then if the phone is plugged in charging at the same time it gets hot
 
Charging usually generates heat. Playing H.264 video should be especially efficient on the A9 processor and run cool without consuming much energy.
 
Not for a few minutes, needs to be longer, what other pages or apps did you have on in the background?
 
I have an iPhone 5S and last night I had my phone charging, while browsing Safari while the screen brightness was all the way up and I thought my iPhone was about to melt.

Both your processor and screen back lighting works hard during a video. Charging adds even more heat. If it gets too hot it will slow the processor and actually dim the screen
