I'm going from an iPhone 5 to an iPhone 6 (already pre ordered and will get here on the 19th:)). I back up to iTunes. What is the best way to set up the new phone? Should I set it up as new or just connect to iTunes and use the backup. I have read on here many people say always set up as new. If I do that, can I still use a backup for my iPhone 5 after it is set up? Thanks for any help.

It's one or the other. I normally setup as new and transfer everything myself.

It's up to you. You can set up as new or restore from a backup. Just make sure you have an iCloud or iTunes backup of your existing phone.

So if I set up as new I can just connect to iTunes after and sync it to transfer everything?
