I was syncing all my apps after restoring my iPhone 3G and a call came in. I wait to drop the call, but the syncing stopped at the middle of all my apps, and then picked up the call. When I've finished, I've continued syncing the remaining apps.

If there is no errors whatsoever at iTunes and the syncing of the remaning apps was flawless... can I be sure that everything went ok?, somebody had issues with the apps on a later use after using the iPhone when syncing?

Nope, everything should be fine. If your iPhone is jailbroken, there is an app in Cydia called Synchronicity that allows you to sync the iphone and use it at the same time. So if you get a call or text, you can answer them without canceling the sync.
