Typically if they apple store has the screen replacement in stock, they will just replace the screen. But doesn't sound like any apple store carries them yet so they will replace it with a white box unit.

It was in a little white box no markings, just the phone. He said it still too new so they dont have replacement parts yet

Apples is just replacing the dislay as a whole back to specification, so The water resistance rating should not be affected, unless a seal was somehow compromised.
