So I've noticed when I take a pic with a flash on my iPhone4, there are 2 flashes. One dim (probably for focusing) and another brighter one for when the pic is actually taken. Every flashlight app that I've tried uses the dimmer light as a flashlight while the
    actual flash is significantly brighter.

It's just an LED. There shouldn't be a reason why they wouldn't use the brightest setting for a flashlight unless they are worried about it getting too hot

The dimmer flash is for focussing and/or red-eye reduction.

Does anyone know of a decent flashlight app, that uses the brightest LED setting?

As far as I know, there is no way within the SDK to change the intensity or level of the flash. It's either Flash On, or Flash Off, that's it.
