I am running Snow Leopard on a 2011 MBP with Windows 7 64 bit installed on boot camp.

It was a nightmare installing windows since I have a student 'upgrade version'. I would like to avoid that.

Q: Will updating to Lion harm my boot camp partition? Will I have to reinstall?

If you have done it please let me know.

If problems will probably arise, is it possible to clone that partition and simply copy it over later? If so how should I proceed

Short answer No. I have a windows 7 partition set up for work and I upgraded to lion with zero issues (thank god) and didn't have to reinstall anything.
 
Your mileage may vary. Some here seem to have ended up with partitions that will no longer boot.
