You can hide them all with Exposé by pressing F11, but that doesn't close them.

What do you mean clear? Like on windows where you reveal your background? if so, just press F11, it does the same thing.

If you do the F11 exposé it'll bring all the windows back if you bring one back. I guess you could "hide" every window by pressing ctrl+h manually until your windows are hidden. Then when you click the button in the dock it will show the window again.

How many ways
can this be done?

You can also hold Option while clicking on either your desktop or on the Finder icon in the Dock. This will hide all windows and make Finder active.

Click on your desktop, and press "command+option+h" (hide others).

Option click + close window will clear all open windows, but only for the front app...
