Issues Restoring from Backup

Just restored both of my new phones from 2 fresh iTunes backups. Both backups were encrypted. For some reason my ringtones did not transfer (had this issue last year too) and my apps did not sync over from my Mac, instead they were re-downloaded from the App Store. Then it's downloading apps I had deleted and not putting apps in the folders I had them in. Anyone else have issues like this?

Some of ringtones moved. Some did not.

I did not have the app issue though I did get a message that said some apps were no longer in the App Store.

Incidentally I am running ios9.1 beta 2.

Ringtones and audiobooks don't transfer phones.

So you can't backup your purchased ringtones?

I have never heard that before

Were the ringtones on your Mac? I never had problems transferring ringtones.

Yeep. I even did an encrypted backup just before I turned on the new phone.
