When I backed up my phone I got two popups one after the other.

I think these were the two questions. Can't exactly remember. Anyway I clicked yes to both but don't really know the difference.
Backup the apps means the data that the apps need such as the study lists in my language app?
Also because I have so many apps on my phone whenever I backup it takes a REALLY long time. Am I better just to re-download the apps I like best from the app store using "view purchased apps not installed on this phone" feature?
