I had some problems after performing a routine sync for my iPhone 4 in iTunes yesterday. I ejected my iPhone after iTunes froze and I lost about 25 GB of Music. All my apps and contacts are still on the phone, but I have a few GBs of purchased apps that have not been backed up on to iTunes.

iTunes is saying that i need to "Restore the iPhone to factory settings".

If I do that, will I will lose all the apps I just purchased on the app Store with my phone that were not backed up on iTunes? If so, is there an alternative service I can back up my new apps, photos, contacts? Is there a way iTunes can provide a refund for the purchased apps?

Apps are free to download again once purchased, it's not the same story for music though but if you only lost that from your phone then you can restore from a previous back-up and download the apps again that you had purchased through the App Store.
